Task: Develop more detailed logging of what the agent executes

Currently, we output information like this:

⏳ Calling Read Concepts...

⏳ Calling GraphQL Request...

⏳ Calling Shell Execute...

I think it would be good to see exactly what queries and commands the agent writes and what responses come back.
